I only know of two spots that are easily accessible by public transportation. The first is known as the "cross section" spot and is a good spot for the afternoon:

I imagine that is the spot that you know about.
The other easily accessible spot was the Terminal 2 cafeteria but when I went in November it was under construction.
As for the morning spots it is easy to access them if you have a car but I have no clue about getting there by public transportation. There are definitely buses that go out towards the end of the runway however I don't know the number or where they leave from in Madrid, I can imagine probably from Avenida de America.

I took those shots from an elevated section of land located next to a construction site at the end of the cargo area. If you can find a bus that takes you to Avenida Central or Calle Real Galiana you should be able to walk towards the runway to find a decent spot.

MAD is very difficult to spot without a car, but as Gordon said, there's the crossing section which is probably your best bet.
For the mornings there's also a viewing platform (inofficial!) at a very small village facing the new satellite terminal (no idea what's it called, might ask some locals for that)....however you need lotsa Z O O O O O O M for this spot.... :cry:
