The last ones I saw were SAA, Saudia, and RAM but which was the very last? Also of note were PAA, TWA, AAL at JFK. I know I forgot a few.

Maybe this one, although it wasn't a scheduled airline flight...

A Saudia 747 SP really came? Was it a regular passenger flight? I know that they've changed the old B744 service to B773.

747SPs are now used for VIP flights. VIPs coming into JFK a few times a year, so seeing an SP at JFK, though not common, is to be expected.
You will not, however, see any passenger flights on SPs. The Saudi SP that comes in has little to do with the actual airline. It parks at a separate hangar as well.

United ran a 747-SP from JFK-Narita late 80's thru early 90's. Wish I had pics from back then.

Iran Air used to be a regular 747SP visitor to JFK as well back in the 70s and 80s

I could very well be wrong, but I believe for NON-VIP movements, the last United 747SP was through JFK right to the end in 1994, (and EWR as well), but Corsair may have flown the SP in JFK as late as 1999/2000 or so.... but I can't confirm. If so that would probably have been the last.

In terms of airlines operating 747SPs to New York, aside from those listed above, RAM may have brought theirs to JFK (can't remember now for sure), but one we left out was Braniff.. Theirs was at JFK as well.
